A phylogeny of the monocots based on plastid and mitochondrial gene sequences plus structural characters. Two major goals of the Monocot Tree-of-Life project are to produce a detailed and strongly supported phylogeny of the monocots, and to identify structural features that are synapomorphies of major lineages. In order to accomplish the first of these goals, targeted sequencing of genes is being conducted for 600 monocot taxa (plus outgroups), and is complemented by whole plastid genome sequences from a subset of these taxa. The data matrix, at present, includes 250 taxa (190 monocots and 60 outgroups) scored for the plastid genes rbcL and matK, and the mitochondrial genes atp1 and nad5. Sequences of more than 75 additional genes also are available for 80 of these taxa. Analysis of this matrix yields four most-parsimonious trees and a correspondingly well resolved consensus tree, with one polytomy (within a family). The structure of the tree is consistent in most respects with previously published monocot phylogenies. The four targeted genes, and the remaining molecular data for the subset of 80 taxa, all provide critical support for the overall tree, thereby validating the sampling strategy. Analysis of a combined matrix that includes the molecular data and a set of structural characters yields similarly resolved trees. Characters marking major clades include root hair origin, presence/absence of vessels in stems, presence and form of silica accumulation, and variations in stomata, nectaries, endothecial wall thickenings, and pollen ultrastructure.
