Development of extensive mitochondrial DNA sequence resources in ferns.

The mitochondrial genomes of land plants are notorious for their dynamic evolution in genome size and structure, gene content, and gene order—all while remaining highly conserved at the DNA sequence level. Additionally, land plant mitochondrial genomes can exhibit exceptionally high levels of RNA editing, exist in multiple recombinant forms within a cell, and have undergone high levels of horizontal gene transfer between genomic compartments. For these reasons, mitochondrial genomes are difficult to characterize and, until recently, have largely been overlooked in most major land plant clades. In 2009, extensive or complete mitochondrial sequences were reported for a leafy liverwort, two hornworts, and a lycophyte, complementing existing sequence data for a thalloid liverwort, a moss, a gymnosperm, and 16 flowering plants (10 of which are grasses)—leaving ferns as the last major lineage of land plants for which large scale mitochondrial sequence data are unavailable. We used high-throughput whole-genome shotgun sequencing with the Roche 454 pyrosequencing platform to generate a large amount of sequence data for representatives of six fern lineages, sampled across the fern phylogeny. Putative mitochondrial DNA sequences were extracted and assembled using bioinformatic approaches, resulting in an extensive mitochondrial sequence resource for ferns. These data promise to close the phylogenetic gap in understanding the structural and functional evolution of the mitochondrial genome in land plants.
